I think you are referring to,the 2 holes/vent between the platform and stern? I have a fiberglass platform, but assume they are exactly the same. One of mine broke, and I took the other one off. I havent noticed anything that would affect the wake, they are above the waterline when the boat is underspeed. I makes sense to me that the platform would have to drag the water before you would have any effect on the wake.

The plastic cups are there so as to prevent exhaust fumes from coming up into the "cabin" of the boat. Are you thinking about removing them in order to strap down to them while towing?

Did you put any type of waterproof sealant in the screw holes before putting it in the water? Your exposing the fiberglass at the bottom of those screw holes to water.............
