a nautique salesman told me that the cover on a nautique covers the tower as well. What exactly does this mean and does anybody have any pics? I am guessing that means tower down...
Nautique does make a cover that can cover the tower when the tower is down. It has flaps that open to allow for the cover to be used with the tower up too, I believe.

Yes. I have one on my 2011. There are two different sets of zippers by the base of the tower... one will secure a flap that goes through the leg of the tower when it is up and the other seals up the entire opening when the tower is down.
