After removing the carpet screws what is the best way to fill them? I was looking at drilling them slightly larger and filling with Marine Tex. I adjusted my templates so that the SeaDeck will cover the holes. I am not worried about how they will look just concerned about moisture getting into the wood overtime.

Well there is no wood in a 2006 SV211 so that's not a concern. If the SeaDek is covering the holes you should be fine but there's nothing wrong with filling them in anyway.
