Does anyone know how to change the code for the keyless ignition on the 2000 Nautiques?

CC will have a master code for the boat. Call your local dealer and tell them your hull number, right rear corner of boat below swimdeck, and they can provide you with the master code. Once you have the master code you should be able to change any passwords you had in there.
