My boat starts and runs fine but will not turn off when I turn the ignition off. The power turns off on the dash but the engine still runs. The boat is a 99 pro air with GT40. It has two batteries under the seats in the bow with a perko switch. I did get water in the bow area. When i switch the batteries on i can hear the fuel pump cycle. I should cycle when the ignition is switched on but does not. Could water getting in the perko switch have caused this problem?

Power is always applied to the two cube relays on your engine. The key switch applies power to the coil of one of the relays, and that turns on the computer, the ignition circuit, and supplies power to the fuel pump relay coil. The engine computer grounds the fuel pump relay coil, when it thinks it should, and if the engine is cranked then, it starts.
The key switched power comes from the dash to the engine on a solid purple wire, and it goes through a 10 pin plug on the back of the engine. I would look for a short that is applying power to the purple wire, after the key switch.
The key switch might also not be switching the power off.
