I've been trying to program a primary code in our 2001 Nautique and can't seem to get it to work. Factory embedded code works fine. When I follow what the manual says, I can't get it to go into programming mode with the ignition light blinking. Am I doing something wrong or could there be a problem with keyless ignition. Are all the factory embeded codes the same? If not, then no need to worry about first problem.

You need to:
1. Send an email to CC or contact your dealer to make sure you are using the master embedded code. Pray that nobody changed equipment and chose a ifferent master code, didn't tell CC, then programed the new primary to be the old master.
2. Try the procedure described in the manual to clear the primary and secondary code. If this was successful, you should not need the code to start the engine...just hold down "start". Try again to program the primary code. (I think this is true for your year model.)
3. If "2" above did not work, either your code is not the master code or your keypad has a bug in it.
My 2006 had a similar bug. I could not clear the codes nor could I program codes. With the master code, it worked just fine. CC replaced it under warranty.

Give the above a try....I'm thinking you have the old style and the master code is in the box, not they keypad.
You need to find a friend and swap keypads to see if your problem moves with the keypad or stays with the boat.

The key codes are stored in the pme and you must have the original codes to change the codes, unless you have the master module re-programmer that correct craft sent out to its dealers to update the programming in the 2000 model boats. It erases all of the codes and they must be reentered into the system.

I was having the same problem on an 08, the dealer, amongst other things failed to tell me that they had programmed a primary code. Once I cleared the code (Airtools' step no.2) that programming primary and secondary codes were possible.
