I can't use full throttle from start

Intermittent problems are the most difficult to solve.

I have a 2006 Limited edition with perfect pass. It is a drive by wire throttle.

When I accelerate from a full stop to full throttle the boat will "throttle back" on its own about 50% of the time. If I gradually accelerate to full throttle over the course of 10-15 seconds I don't experience this problem. This occurs whether the perfect pass in on or off.
If I accelerate out of the hole with 50-75% throttle this problem does not occur.
    Any assistance would be appreciated.

Have you checked for any low voltage issues?

I was under the impression that the 2006 boats were not "drive by wire".

I thought it was decided that Perfect Pass would supply speed control systems for mechanical throttle systems, and Zero Off would supply speed control for true "Throttle by Wire" systems. Perfect Pass can be upgraded to a GPS system with Stargazer, but it is still a mechanical connection to the throttle plate

Drive by wire means there is not a mechanical system that moves the throttle plate on the engine. The throttle butterfly is operated by a servo motor only, and if you move the throttle handle with the key off, the butterfly does not move.

Number one problem causer for Perfect Pass systems is low voltage to the control unit, because the high current for the servo motor goes through the control unit, and if the wiring is not good enough to it, when the servo motor is activated, the low voltage messes with the computer in the control unit.

My 2006 has PP and is throttle by wire. The lever/cable system end at the TPS. Throttle body plate is motor driven.

It may be time to get a diagnostic tool hooked up to take a look at your motor controling systems. Your 06 is a MEFI -5 DBW motor.
The only restrictions towards Perfect Pass is that they can not sell nor provide GPS speed control for DBW motors 08 and newer. Perfect Pass classic can go on anything (RPM control ). I ran a Mech system hooked up to the PPS on my 09. It worked good was just getting it dialed in when I had to take it off due to the boat going to tournaments.

I stand corrected about the year "throttle by wire" was introduced.

Check electrical connections, and make sure they are all OK

Since the engine is throttle by wire, it might be time to get the engine hooked up to a MEFI -5 DBW motor diagnoisics system.

MEFI -5 DBW motor diagnoisics system

Does the MEFI -5 DBW motor diagnoisics system have a memory that logs fault codes? The reason that I ask:

As soon as I bring this to the dealer for troubleshooting, they won't be able to replicate the problem.

Always my luck! (or lack thereof)

The 2006 engine is MEFI 4B. It will store a code if a sensor fails. When the problem occurs does the engine go to idle or some other speed? It is posible the gateway box is keeping a false signal from Perfect Pass preventing full throttle use.

                  It goes into idle

I took it to the dealer yesterday. Let's hope they can replicate the problem.

                  I'll post the results here.

                    Problem FIXED

The problem was a Throttle Actuator Control Module.

                    The fault codes were:

DTC 81 TAC FAULT- TPS2 RANGE
                    DTC 81 TAC FAULT- TPS12 CORR;
DTC 81 TAC FAULT- LMTD AUTHORITY

$165.00 for a new TACM and $110.00 for labor.
