I have a 91 Nautique with low hours. Unfortunately I overheated it driving when the empeller went out for a few minutes. I have replaced the impeller but the engine management system goes into limp mode once the engine is running for 4 to 5 minutes a cruise speed, will reset when turned off and on. Is there a reset to this?

What does your temp/oil pressure gauge say when the issue occurs? Any possibility that broken water pump impeller ribs have made it past the housing and are clogging the system further downstream causing it to overheat? If the impeller wasn't intact when you removed it this is a very real possibility.
The Protec system has sensors and will go into limp mode if there is an issue. Certainly could be a bad sensor, but I would think that would show up on the gauges as well. If the gauges are reading ok I'd think the Protec itself might be failing. Typical with boats from this era.
