I like to do as much work on my boat (2003 206) as possible. I am starting to notice a little vibration at certain rpms. With that said, the one recurring mx item that I have not tried myself is aligning the shaft. I would like to learn how. Does anyone have any thoughts as to how difficult this is to do? Any special tools required? Thanks in advance!

I've not done it myself, but might tackle it.
Here is an old thread/post from rec.sport.waterski that details a procedure: http://groups-beta.google.com/group/...d0f8ffdaf03849
(I searched under "alignment").
Also, on the www.correctcraftfan.com website in the reference section there is a document "Borg Warner Velvet Drive Installation Manual" which includes a lucid description on how to check the alignment.
One thing I drew from the Borg Warner description is to check whether the coupling faces are properly square, by rotating the shaft and transmission couplings with respect to each other. E.g., hold the shaft coupling fixed and rotate the transmission coupling, then hold the transmission coupling fixed and rotate the shaft, e.g. 90 degree rotation increments, and take measurements for each relative position. If the clearance at one point of the fixed coupling does not change as the other coupling is rotated through, then the rotating coupling's face is properly squared (perpendicular to the rotation axis).
Good luck.
