Check Engine Light on 2000 Sport with 5.0

I just purchased a 2000 sport nautique with the 5.0 PCM that had been "trailer sank." The starter and alternator were submerged but the motor and Trans seem to be free of water contamination. I put a new starter on it and some fresh gas in it and it fired right up, however the check engine light is on and the boat seems to be in some sort of "limp mode." The voltage meter is spiked when the engine is running, which confirms my suspension that the alternator is shot, but will this cause the check engine light to come on and reduce power? The speedo and tach don't work either, but I read the stickied thread on that. I have no clue how many hours are on it. Is there any way to recover that?
