Engine has a miss

I have a 1998 ski nautique, GT 40. It has started to miss and shutter only after 20-30 mins of running at speed. Starts and idles fine.
changed plugs, checked fuel cell, fuel looks clean. wondering if this a fuel pump issue ? Any idea's
