One battery going dead 2006 Super Air 220

I have dual batteries on a pergo switch. The batteries are brand new. I had no problems last season but decided to put new batteries in because the old ones were 6 years old. I put in the new batteries and put my boat on the lake. I used battery 1 to start the boat and run it to my boat lift. I then turned the pergo switch off and left the boat for 2 weeks. When I came back battery 1 was almost dead. Wouldn't turn the engine over. I started the boat with battery 2 and then turned both batteries on while we ran the boat for about an hour. I then turned the boat off, turned the switch back to battery 1 and it wouldn't even play the radio. My alternator must be working because battery 2 is working fine. I am having the battery tested tomorrow.
Could this be a faulty pergo switch? Or does anyone have any ideas?

You'll want a digital volt meter, if you don't have one, to accurately measure battery and system voltages. It is possible you installed a bad battery (probably less than 1% are bad though).
    Any chance you have one?

It could be a bad / now corroded connection. The battery might be indeed bad. Possibly a bad Perko switch. Possibly a failed alternator. Or some other load killing the battery.

Side note: I have read that the power requirements from one start will take an alternator fulll 45 minutes to replenish the battery. This is due to physical characteristics of lead acid batteries and that they don't charge linearly vs. time. This often results in undercharged batteries... at least in those engines which don't run mostly for hours at a time.

Also, do you have any photos of the battery and Perko switch?

The battery is just a brand new regular car batter with 800 cold cranking amps. I did have it tested and it is fine. All I did was charged the battery and put it back in the boat. I also cleaned the positive cable where the copper wire meets the clamp. This problem seems like it has to be between the #1 battery and the pergo switch because that battery went dead while the switch was turned off. Battery 2 is seems to be fine.
OR MAYBE THE PROBLEM IS THE BOAT JIST DOESNT WANT TO RUN WHEN ITS 40 DEGREES.
I love summer in Minnesota, last year it was on a Tuesday

Whatever the problem wa, (maybe this relay) it was cured by charging and reinstalling the battery.
          Thanks for your input guy's!
