I'm guessing you will have new problems.
Sounds like your ignition is now connected to 12V positive rather than switched positive. Probably the small wire on the alternator isn't connected to the right stud.
Never disconnect your battery while the engine is running and alternator is turning. You will create a voltage spike that blows parts in the alternator (maybe rectifier - can't remember)
The spike could damage the computer too.
And it is possible to wipe out teeth on your flywheel if turning on starter while running.
