I'm guessing you will have new problems.
Sounds like your ignition is now connected to 12V positive rather than switched positive. Probably the small wire on the alternator isn't connected to the right stud.

Never disconnect your battery while the engine is running and alternator is turning. You will create a voltage spike that blows parts in the alternator (maybe rectifier - can't remember)

The spike could damage the computer too.
And it is possible to wipe out teeth on your flywheel if turning on starter while running.

I haven't touched the alternator. Do you mean the small wires on the solenoid? I have the purple wire connected to the "i " post which appears to be correct according to all of the diagrams I've read and the pcm diagrams.
I hope I didn't fry my alternator. How would I know if I did?
My next question is is there a fuse or breaker switch to the fuel pump that I can pull to shut down the engine if the stop button won't do it.

Somehow it seems your ignition circuit (ECU) is getting 12V all the time.

Not sure why. It might be why your battery is draining.

You could pull the high pressure fuel pump relay.

I've decided to take it in for service. I can't afford this learning curve with the electrical issues. If I had an 80s Nautique, I could probably fix it. Thanks for everyone's advice. I've learned a lot. I'll let you know what they figure out.

Update: After three weeks of investigation, the guy working on my boat figured out that I fried my PME box under the dash when I connected the wires to the starter solenoid wrong. He says it's a $750 part that only Correct Craft makes.
I should have labeled the wires when I disconnected them from the old solenoid. This was a tough lesson to learn. Ugh.

Finally got my boat back after dropping it off a month ago.
It turns out, the original starting problem was being caused by the alternator not charging. The person at Autozone apparently didn't know how to read the battery/alternator tester. My voltage meter didn't show anything wrong either but that was probably me not using it correctly.
So instead of just spending $300 on a new alternator, I ended up spending over $1,000.
At least I know it'll start (and more importantly turn off). And I had him replace most of the trailer braking system so now I won't have to worry as much about plowing through a stop light.
