BROKEN 2002 196- engine problems after boat sunk in Hurricane Irma

I will keep this long story short. As some of you may recall, my boat sunk in my lake after Hurricane Irma. I got it up the next day, drained it with the bilge pump (it worked!!), and then spent a long time figuring out what to do. I posted on here about my situation. When listers offerred to buy my boat, i decided i could not let it go. So SkiSafe totaled it, but let me keep the title (??), I live in the boonies, but I have a good mechanic. He said everything could be repaired, since it was fresh water, and the boat had not been started. So he disassembled the intake, cleaned everything up and finally I got all the surface oxidation buffed out, so from a distance it looks great. But we had numerous delays. He finished his work long before the homeowner insurance company decided they would give me a few pennies for my destroyed boathouse. I do not mind saying it was American Integrity. The money they gave me for my dock/boathouse covered the cost of demolition of the old thing and the price of the clay tile roof it had on top of it. So anyways the boat ended up sitting at the mechanics place for a long time.
Flash forward, and the new dock is ready. Then problems start with the boat. First, the gas has gone bad, so all that has to be cleaned out of the fuel system. Then I get the boat back and it practically strands me in the middle of the lake. So I take it back in and he replaces all the injectors. He says everything is fine. So today I go out in the lake. For about 5 minutes, everything is fine. Then engine starts losing power, erratic surging, then it dies. When I re- start it it runs for a minute or two, then dies. I barely make it to dock. This AM I get the bright idea it is probably bad gas. So I put in a can of MOLY injector cleaner plus a can of Purple engine cleaner. Same thing happens. I leave the dock with good power, several minutes out, engine sputters and dies. I can only get it to restart in blips and take forever to get to the dock. So then I figured i will let it idle in the dock until the tank is empty or at least the cleaner has had a chance to work. I come back an hour later and the engine is off. I start it up, back out, again have a good run for several minutes, AND SAME THING HAPPENS. Ideas anyone? Do I need to take it to a dealer??? No check engine light, just a barely running engine once it warms up!
Also I have a few other questions----where can I get replacement storage containers- I noticed the 2 under the back cushions are gone.
Also as my boat is a 2002, the dash gauge surrounds are fading- can they be refurbished?- maybe some magic cleaner and elbow grease?
Any help appreciated- I really cannot afford a new boat but I am getting the feeling my engine is shot!

I have a good bit of experience with boats that have been underwater.

First, which engine are we talking about? GT-40?

One thing I didn't see mentioned was draining the FCC and replacing the filter. It could be as simple as that. Could also be a failing low pressure fuel pump, or possibly bad relays at the rear of the engine that control the fuel pump and the ECU.
I own and operate Silver Cove Marine, which is an inboard boat restoration, service, and sales facility located in Mooresville, North Carolina. We specializes in Nautiques and Correct Crafts, and also provide general service for Nautiques fifteen years old and older.

YES- GT40- supposed to be a good engine, right?
I appreciate your advice. I will be stopping at the boat shop in the AM.
I have been major-ly frustrated, I trust my mechanic. But he mostly works/sells pontoon boats, not Nautiques.
I will ask if these items have been checked- right now the boat is un-usable.
I am the second/third owner- got it in 2010. It was a promotional boat given to Andy Mapple, then he passed it on to a guy in Orlando who lives on a private lake, then this fellow got another hand me down, and he put this one on ebay. When I visited him (I live 2 hours away), the boat was immaculate- towels on the carpet- he said he would sell me this one for 17K or his other one for 30K. No brainer - only him and his wife used it and it had 450 hours.

The GT40 is a tank and many can attest to. It sounds to me as Jeff said, a water in fuel issue. Do as he suggested and it will likely solve the issue.

Been there as well. Sounds like water in the fuel to me as well.

Make sure you have a water separator installed and every time the boat begins to sputter drain off the water and carry on. It may take a few tanks. On my sunk freshwater boat there was a quart spin off filter (no FCC) and it would fill up about every 10 gallons even though we siphoned all the old fuel from the tank. I would stop, spin it off and dump it into a 1 gallon jug and off we went.

Nautique Jeff wins the prize......can i buy you a drink?
It was the low pressure fuel pump.......my mechanic said it was the only thing they had not replaced!!!!
So all is fine......50 MPH across the lake this AM!
May I pick your brain...I found the storage bins under the back cushions are missing.....I assume they floated away when boat sank......where do you think i can get new ones???
