I have a 2000 ski nautique. Sometimes upon start up engine will surge. Rpm will go up and down, then will stall out. After a couple of tries it will start and run fine.
You might try swapping the EEC relay and checking fuel pressure.
When's the last time it had a tune up (cap, rotor, wires, plugs, etc.) and a fuel filter change?

I was going to ask the same thing. On my 99 Air Nautique with a GT-40 it did the same thing. Surging at first and then would even out as it warmed up. I finally did a full ignition tune-up (cap, rotor, plugs, and wires) and that fixed it.
Idle Speed Control valve likely the culprit. You can try to clean it (I did and it helped mine) or replace. Its not too uncommon for them to fail, and pretty easy and relatively cheap part. You can cross reference with NAPA etc.
