I have a 2011 nautique 210. I hit some boat waves today and it shut right off. The batteries have power, the bilge and heater fan still work but no power to the control panel

We just fixed a Malibu that was throwing "injectors on bank X open" codes while wakeboarding but not at idle. Since the codes referred to fuel system problems and Mailbu's from that era are know for fuel system gremlins, the owner replaced the fuel pump, regulator and did the cap and rotor for good measure but found no joy.
I mentioned that I had an old MC that did something very similar. At idle it was fine, at speed it would develop a miss. On mine if you giggled the key the engine would miss them stop if you applied constant pressure to the side of the key. He went out tired giggling his key, nothing. He then reached under the dash and wiggled the wires going to the ignition switch and bingo the engine missed threw the same codes and stopped.
After crawling under the dash he found one of the screws with 2 wires attached had backed out and was about to fall off. He tightened the screw and the problem he and the dealer had worked on for a week was fixed.
After hitting a wave then having the issue I'd be looking at the wiring then for something like a bad fuse, breaker or relay.
