Does anyone here have any advice for trying to change the impeller on a crank driven water pump on a 2000 Ski Nautique? Any help or advice would be greatly appreciated.
What advice are you looking for? Those are the easiest of all impellers to change. Just remove the four little screws on the cover plate, remove the impeller, install the new one, and put the plate back on. There is no need to remove the water pump or anything.

I can honestly say I have never had that issue. Any chance your engine is SEVERELY out of alignment, to the point that the front is WAY lower than it should be? I was just looking at my Sport Nautique that has the same style pump, and it is very easy to change that impeller out.
Unfortunately to remove the pump, I think you have to get the impeller out if I remember correctly. Removing that pump is a pain. I had to do it to turn an engine by hand once. The crank bolt is behind the pump.
I suppose you could always cut a notch in the floor. Not that I am suggesting that, but it may be the easiest thing.

I wish that was the case but it is just poorly designed. The only way that I see to accomplish this is to remove the pump from the crank. There are 3 hex bolts bit I am unable to get them to budge. Each time I try and crank down on them the engine spins. Any idea how to keep it from moving?

Did you take a hard look at the engine alignment, something looks amiss there?
Those bolts can get mighty wheezed over time & moisture exposure. What does your allen wrench look like, are you using a cheater bar for better leverage? Give the bolts a little wrap with a hammer 1st. Make sure you have a good strong bite inside the bolt. Do you have access to an impact wrench & wobbly? You may need to reinstall your pulley belt to give you a little extra leverage.
Since impellers are a routine change item, I would cut out an easy access panel in the floor and maybe put a hinge on it for easy open & close. And send a pic to Malibu and thank them for the nice design!!
