So I let my sister and BIL borrow my boat to look at some lake property, they ran it out of gas and now it won’t crank. I have never had an issue like this with the boat and we have owned in since it was new in 2005. It turns over and will sputter a little but won’t crank. I’m thinking it must be trash or air in the fuel lines. Where should I start looking for the issue?

"Won't crank" typically means the engine isn't turning at all. I believe your engine is cranking, but not starting.
There is quite a bit of fuel line to be filled, along with the FCC, when you run these engines out of fuel. The proper procedure is to cycle the ignition from "off" to "on" (not start) numerous times to allow the fuel pump to prime the system. Listen for the buzz, then turn it off and on again. I primed it several like 20-30 times and still nothing. You can here the pump
priming when the start button is hit. There was a little pressure at the Schroeder’s valve but no gas. I went ahead and pulled the fuel filter cartridge and there was only a small amount of gas in the canister, I figured there should have been more gas in it. I’m not sure at this point if I’m having a priming issue still or something has gone out.

Lots of resources on fuel pressure and pumps, assuming for EX330 engine. Generally, like to search through google. (ie. fuel pressure ex 330 site: planetnautique.com) A fuel pressure gauge is a worth while investment.
