I have an 1989 2001 nautique. Every now and then the boat will not turn on. Sometimes its a total loss of all power where none of the accessories work, sometimes its just the boat itself that will not power up but the accessories will. The power has always came back within 1 to 10 minutes. I thought maybe it was the stereo system tripping it but it still does it without the stereo connected. The circuit breaker red button in the back of the engine does pop out sometimes but not always. I figure its some type of electrical overload but how can i figure out where its coming from? Any help would be greatly appreciated.

First things first. Check your battery terminals and trace all your wires from the battery forward. Check for corrosion and loose terminals. Pull your battery and have it checked out. You may have a short within the battery itself. Check your ground connection on the motor.
If your breaker is tripping, you possibly have a short some place. So check around the main power coming into your dash. There should be a main coming in there, check that and all the connections wherever you can.
You could also have a faulty alternator, we had one go and we were getting voltage spikes that would trip the breaker.
I am not familiar with that year, so I can't say how the electrical system is set up. I do know my 02 SANTE though. Same principles, start with the connections and work your way downstream of the battery and alternator.
Best of luck.

I had a problem just like you described with my old 85 nautique. Ended up being bad power and ground cables. I guess over the years water had go in the cables and oxidized the wires. FOr some reason when it was first started it was great then after running it they cables couldnt carry enough power. I put two new cables on. Bought the wire by the foot at my local carquest. Then picked up some terminals. Fixed my problem.
