Double check the connectors on your pumps before purchasing the parts above. My boat is a 2006 while yours is a 2007 I think they might have changed that connector at some point but I don't know what year.

This may seem obvious but I would double check all of the circuit breakers so make sure nothing tripped. I think there are separate relays for fill and empty and might be on separate breakers.

Definitely curious what the root cause is.

Update: so I built the jumpers as described. Two jumpers to cross polarity at the pumps as a bandaid solution for when we want to use ballast and get them emptied. These function as expected!

Now I also built the run-dry controller bypass jumper and to my surprise, the system works!… all pumps fill and empty using the keypad. I’m pretty happy about this but don’t understand how this worked when shorting out an individual sending unit did not work. Perhaps there is a common element within the controller that processes or gives a signal common to all enable functions? I’m not sure but would still like to repair it if possible. For now I’ll run with the jumper.

Thanks so much to TechBeer for taking the time to share your findings and solution!

For the record, the boat is a 2006 and all components recommended in your write up fit.

Kenogamissi SANTE, that is good information! It seems like you have some sort of wiring problem, connector not making good contact, or something not right in your ballast controller/run dry module. One other experiment would be to rotate all of the potentiometers (3 of them) in the run dry module fully CW and see if the pumps operate. But this is equivalent to shorting out the sender units so I'm not sure this would do anything. But it would be a good experiment. I prefer just leaving the bypass plug in place and listening to the pumps.
