are you using the aux input for your ipod operations? or are you using the HU so you still have control of the remote at the wheeL?

I have 3 options and use all of them. CCAIPOD into my Clarion CMD5, Aux-in, WS420 direct in, and Revolution volume direct in (whoops that's 4 not 3). I don't use the Rev marine input. For general cruising and riding I queue up a playlist and plug it into the CCAIPOD then I can use any of my 3 remotes to control pause, fwd, and rew in addition to volume. If somebody want to hear something on another ipod I just plug it into the aux in. When we are anchored with the tunes rolling I just plug in my ipod dock connector into the WS420 direct input, this is the cleanest path for the music to flow. I also use this input for linking to other boats.

The 3.5mm headphone jack coming out of the top is often Class B but in any case is not as clean as the line level coming out the bottom of the iPod.
The rest is a matter of convenience and control.
