Does it matter how the sub is firing? My plan is an elongated Bass reflex box. Should the sub be facing my feet, the starboard wall, or towards the walk thru? When I say facing I mean as if you were looking at it reading the logo.

With every reinforcing plane used as a boundary you pick more bass output. So close to the sole and firing into the hull produces more on two fronts. Firing toward the hull interior is better than firing into the pass-through wall interior because the coaming or hull makes for a more extended plane.
There are other acoustic factors to consider. If the under-helm cavity/compartment is too big that is counter-productive. Less displacement between the woofer and the rear of the cavity is a good thing. You do not want too much storage behind the woofer. This serves to consume energy and release out-of-phase energy.
You need to stand off the woofer and port radiation away from the hull surface by at least half the diameter of your woofer.
Direct radiating towards you produces a slight improvement in midbass transients but a slight decrease in low bass authority as compared to side-firing.
