Where to add battery

I am looking into adding a battery to a 1995 sport nautique. Where have other added a battery? I am thinking of putting under passenger seat as far forward as possible so i don't loose to much storage space. Anyone cut a spot on the box that is in front of the driver under the playpen? Would a blue seas add a battery kit be the best way to add a second battery so that both will charge but one is for starting and one is for accessories?

The Blue Sea switch and ACR is certainly a good setup and will accomplish just that.
